Fix a bug of wrong expected number of short reads calculated.

1. Reduce memory usage and running time.
2. Now long reads will be processed in batches (every 10 million reads per batch).

1. Allow customization of the kmer size for pseudo-alignment. Change the default values for long reads.
2. Optimize memory usage during alignment, now intermedidate data will swap to disk.
